Hi all. I want to back up the 747, MD-11, and JS4100 to an external hard drive (If that doesn't go against the EULA or any other legal stuff). Which files should I transfer?

It would be best to do a clean reinstall. Manual back ups can lead to all kinds of screw-ups.

As of yet I've not owned a PMDG aircraft (waiting for the NGX!), but they should have come with an installer, I guess. If yes, it would be enough to back that file up, like any other addon, and use it to reinstall when needed.

You want to back up the installer files, there is no way to actually back up the already installed airplane - there's too much stuff that gets added to the registry etc... You'll need to run the installers again.
