how to "deactivate" windows on the texture?

Hi guys,I'm converting my SW SI One "Bar Refaeli" POSKY repaint to the NGX however I have a serious problem, SW painted over the windows where the face of Bar is so the windows are "deactivated", since you cut the windows into the model I have a serious problem with the paint, is there a way I can paint over the texture and deactivate the windows?hope I get a quick help since I want to finish it today :(greets from Germany,Johnny

Delete the corresponding window in alpha channel in fuselage section psd. (or make it light grey so there is some opacity)
