Faced with such a problem. With a long flight (about 9:00, UUBW - PAFA) for activating the alternate route for the alternate (PACD) MFS freezes. 

MFS can be removed only through the Windows Task Manager

 

When flying on a short route (two hours) of the present, but when you activate the FMS thinks and then gives that the route is activated.

I am not sure what you ask but activating the alternate often causes problems on the MD11. Simply stay away from it.
