You can use either FSX or Fsuipc but Fsuipc is by far the better option. better not to mix both

FSUIPC4 User Guide.pdf     page 40 onwards will guide you through setting up your controls.

I got the rudder pedals working, But when I press on toebrakes the aircraft starts moving but when I depress the toebrakes the aircraft stops ?

Just reverse the function. There is a checkbox in the calibration section to reverse it

Will I need to do anything in fsuipc because I am running the pedals through fsuipc ? 

yes the reverse function is in the fsuipc settings

Where about's ?

open up the fsuipc panel and click on the tab that says joystick calibration. You will see 2 arrows, scroll over to the the second page where you will see left and right brake with check boxes that say rev
