Is there any way to adjust the transparency of the CDU?

 

Through the built-in FSX display function. There's a way to increase or decrease 2D panel transparency in the aircraft or display settings.

Ok I am running P3Dv3 so must be within the settings.

 

On another note, I get flashing ISFD when loading up the NGX but when I untick the mipmap setting in P3Dv3 the flashing ISFD stops.  Is this normal behaviour?

I think it all depends on your display settings, your GPU, your drivers, monitors and so on.
