Can the color of water bodies be modified in the sim somehow? It seems blue in most places. For the old FS versions one could manipulate themselves colour via some texture files.

it depends on a lot of factors, i find it quite realistic.  seen brown, green, almost black.

Not aware of anything, unfortunately. I agree the water could do with a nice upgrade, ideally with some bathymetry if the engine will allow it. Inland water for me is where I notice the colour problems most. Rivers usually have the same colour as deep ocean.

Water is not a specific color.  I have traveled all over the world in RL and everywhere I've been has different colors.  Around Tobago the water is a bright aqua and clear as glass.  Some rivers are a muddy brown, especially after the Spring rains.  The Atlantic is different than the Pacific. 

Colors of water in one simmers area are entirely different in another simmers area.  Who's to decide?

Certainly where I live, the sea is a browny grey and the rivers are brown.  In FSX someone created some different water colours, but they were global and so had to be changed forr wherever you were flying.  Blue rivers running through the UK look quite ridiculous.

Hopefully someone will come up with an interface and some new water colours in time.

For me it's more important that the tiny rivers and streams don't look like wide channels like they do now.
I wish Asobo would take a look at that.
