It's a problem with FS9 not keeping pace with new runway designations. I fixed Miami by downloading a BGL file which has the new runway designations. I agree with you that sometimes downloading the latest Airac files turns out to be a pain, because you lose runways that you had before. KF2_kmia.bgl is the file that fixed "most" of the problems at Miami. You have to do it on a case by case basis.
