What programs can I use for designing aircraft models? I have FSDS and Blender, but I am confused as to what format FlightGear uses for aircraft models.I have a few aircraft models that I could convert from FSDS if there is a conversion method that doesn't require multiple conversions.

FlightGear supports a lot of different formats. Blender is one of them. I think GMax's native format (.MDL) is also one of them.http://www.flightgear.org/Docs/fgfs-model-howto.html

But Blender comes with an importer/exporter for the AC3D format (*.ac), and this is the best supported format in plib/FlightGear. So, if you don't mind the complexity, Blender is a good choice for 3D model development. The standard texture format (SGI image; *.rgb) is also supported by all serious image manipulation programs, and there are free tools available for conversion.

Now that your are a FlightGear developer, you should consider to join the mailing lists (http://www.flightgear.org/mail.html) and/or the IRC channel (irc://irc.flightgear.org/#flightgear). These are a lot more convenient for getting specific questions answered.(But note for the IRC channel: if nobody answers to "hello" or even to "I have a question/problem", this does not mean that nobody is listening. Just ask the question itself, rather than telling that you have one. :-)
