Can anyone offer a suggestion here. I do have a freeware mesh of Ontario installed, but removing it doesn't resolve the issue.

I do not believe that is a problem. Toronto City Centre Airport CYTZ has rwy 24 and 26 with thresholds very nearly coincident, just like that. (24-06 is 3000 feet long, 26-08 is 4000 feet long) In real life it looks a little different, because of pavement colour, and of course the markings do not overlap, etc.... but what you are seeing there is just an artifact of the way threshold markings and runway numbers are drawn by the program.
