XBOX 360 controller issue

I'm using FSX with an Xbox 360 controller. To date, I've had two issues, one more or less resolved, and the other just came up in the last few days. The first issue (Resolved) was that if the controller turned off mid flight, it would go back to default controller settings. I somewhat sorted this out by altering the fsx controls config file with the controls I wanted and copied and pasted them 20 times. That sorted that problem out. The new issue can be seen here:

I stared a flight and noticed that when I throttled up (RB) the flaps moved, which is the default setting. The same with brakes, My setting is (Y) and the default setting is (A) and both buttons turn the brakes on. Basically it seems that both my settings and default settings are actioned simultaneously.

 

I checked the controls file and changed the new controllers controls to my own preferences and nothing changed. I also uninstalled xbox 360 peripherals via add or remove programmes and resinstalled the latest drivers and nothing has changed.

 

Is there any way I can remove one of the controller settings from the game altogether?
