I used to have this problem from time to time.

 

Clearing ALL FSUIPC brake axes and ALL FSX/P3D brake axes then re-assigning them usually cleared the problem.

It may also help to restart the pc and unplug and replug the pedals. This has generally solved the problem with me.

I use saitek combat (metal) pedals.
