Autopilot not functioning properly

The usual autopilot functions have gone weird. In a number of aircraft like the Black Square Baron, Citation Longitude, Flysimware C414 etc. When I engage autopilot with say, HDG, VS mode, the annunciator panel shows the selected modes, but the autopilot just levels the aircraft off, and flies straight and level. If I move the hdg bug, nothing happens, no modes seem to work, but are shown on the annunciator ok.  I've tried different hardware, re-doing the bindings, disconnecting all but essential peripherals, but nothing helps.

Aircraft like the PMDG 737 which use their own autopilot system, seem fine, it seems that just the Asobo systems are effected.

Also the trim system does odd things like applying full down nose trim without any intervention from me. 

Anyone any ideas?
