I use a registry cleaner to remove stuff left behind by installs and other system changes. As has been noted, cleaning the registry is not likely to have any effect on FS9, but it can help your Windows system work better. I would not trust any freeware or shareware registry cleaner, as they can do signficant damage if they are too aggressive. The best I have found - and well reviewed in the computer rags - is part of the Fixit Professional V6 product that I use now. If you check online stores and look for deals, you can get it for about $25, which is reasonable. The Norton Utilities also have a Registry cleaner which is safe, but less aggressive than the Fixit product.
