You would disable all controls in FSX and let FSUIPC exclusively handle the controls. FSUIPC is very powerfull and well worth the money.

If you are going to use FSUIPC to program your controls in FSX there is no reason to use the Saitek Programming software. I highly recommend that you uninstall the Saitek programming software and only install the device drivers for your Saitek hardware.Within FSX choose----->Settings------>Control and then the Calibration tab, make sure that check box Enable Controller(s) is not checked. You are going to use FSUIPC to exclusively control your axis input in FSX and you must ensure that this check box is unchecked in order to avoid any conflicts.Within FSUIPC itself, when you are programming an axis or a button you have the option to make your settings Aircraft Specific. This is how you make your programming assignments for a specific aircraft. This means that you can program your buttons and axis' one way for one type aircraft and have them programmed entirely different for another type of aircraft. Once you have programmed FSUIPC for a specific aircraft, anytime you fly with that aircraft, FSUIPC will automatically apply those axis and button assignments to that specific aircraft.I also recommend that you download the following guide which explains very well how to program a CH USB Yoke, Rudder Pedals and Throttle Quadrant using FSUIPC.
