I have a pair of Saitek throttles calibrated through FSUIPC and am wondering why they affect the A/T setting when I retard the Saitek TQ levers.  Is there a setting in the FMC that allows the hard TQ to be retarded without affedting the A/T setting?

You can set how the hardware throttle will influence the throttle settings in the simulator. Go to the CDU/FMC --> Menu --> Aircraft --> Equipment --> A/T manual override. See the PMDG-737-NGX-Introduction.pdf, page 56 for more information on the different options.
