I have injured my shoulder playing rugby yesterday and have no use of my left arm at present.

Is there a program which can do the majority of tasks through voice commands? For example gear up or flaps extend and heading and altitude changes?

Check out FS2Crew or Multi Crew Experience. AFAIK, FS2Crew only works with some aircraft (NGX, AAX, MD11 etc), whereas MCE works with most (default and some addons). Would suggest doing some research on each to see which one will suit your needs best.
