Before I purchased Opus, I update FMC data for specific planes( PMDG, QW757) and continue to do so currently. My question is if I exclusively use the Opus update for Navigraph can I stop updating for the specific planes going from 2 separate Navigraph updates to 1?

The opus data is intended for use only as default data for those who don't have any other source. So continue to update your specific planes, and in the Flight Plan Options dialog you can point to your <SIM>\PMDG\NAVDATA folder instead of the Opus data for the source of the Navigraph data.
