I'm considering disabling scenery areas I'm not using with Scenery Config Editor. I generate GA AI flight plans with GA Traffic. What would happen if I disable scenery areas and by doing this remove airports those GA AI were going to fly too? Will it potentially cause problems? Should I just generate AI again for the airports that are only active in the sim? I'm simply trying to avoid the extra step of generating AI every time I enable or disable scenery areas if it's not really required.

The AI won't be affected by disabling add-on airports, they'll just be landing and taking off from the default airports which were there already. If there were no airports there already, they simply won't appear at that location, or disappear on final approach or as they touch down.
