When enter your control settings, it is always on this mouse drag pad by default. Why? Don´t ask. It is something weird from LM. Your Saitek config can be selected below if you want to change something. Don´t forget to exit with OK. There´s also a command to disable joystick, shift-J by default. I accidentially hit this in the past and wondered, where is my joystick input. Did you calibrate the stick in P3D? Do you have input on your aircraft if you move the stick?

Thanks, yes the joy stick works fine when selected, just curious as to why it kept reverting, strange that they implemented that.
