Flight planning troubles

All I can say is...there's a lot to flying. At least it feels that way at the moment. I am really struggling with flight planning, and I think I have hit a brick wall. Hoping someone can point me in the right direction. 

Here is what is happening...

1. I create a flight plan in SimBrief. KSFO to KSBA.

2. I import the SimBrief FP into Pilot2ATC. It appears to match SimBrief but adds the SID.

3. In MSFS world map I import the SimBrief FP, and then select a gate. So far everything looks fine in the world map.

4. I load the CJ4, start it up and see one entry in the FMS. So I start over and add everything from SB/P2ATC from scratch. I also add the altitudes.

5. One thing that looks strange is the descending altitude only starts at HABUT. It should be between CYPRS and MCKEY. No idea what the green arrow does not point down until the last entry. I enter the departure info...

I will stop here. So does all this look fine so far? Because what usually happens next is the arrive/STAR data that I enter throws the entire landing out of whack. I am using the STAR info provided by Pilot2ATC.
