Before T/D the FMS still shows me the frequency I entered for takeoff in EGLL (109.5).

That's probably because you missed a step out in the tutorial, you have to click on CLR then on the frequency with large numbers. Large numbers mean that the user entered a frequency and that entry will no longer auto tune i.e. it wont change ever. Small numbers mean its an auto tuned frequency and it will be updated as needed.
