Sorry for asking the obviously obvious, but er... why would you want to minimize the FSX window? Is there a problem when you don't minimize it? If not, then simply don't minimize.

Isn't there an option in FSX to select run while minimized? I'm not sure about this but it would fix the problem if so.

My configuration runs while minimized, which is why I made the suggestion to look at your configuration. Hope it helps.
