ATC messed up

So, upon importing a plan into PFE, it no longer lists waypoints more than once and you don't have to do any reconstructive surgery? Working fine to me, means no user intervention needed other than clicking a load button.:(

Some of the waypoints are deliberately listed twice. don't change that. You can check on the forum but if I remember correctly the last repeat is the "real" one. You need to a. Create a flightplan b. Parse it through PFE c. Get PFE to create a GPS version for your cockpit display or d. As I do (because I use INS) a cockpit display of the route taken from the sim flightplan. It's not that difficult to adjust your original flightplan to one that PFE likes. There are some anomalies but much fewer with 2.14vololiberista
