I have 2 monitors, would it be possible to only record footage on one monitor while having panels on the second monitor.I have tried running fsx in windowed mode and undocking panels and moving them to the second monitor, but that crashed fraps and fsx

hmmmm, set fraps to record active window only maybe? Does it have that option?

Yes. I do this with Fraps all the time.Cheers,- jahman.
