How to fix bleed-through runways and taxiways?

I have conflicts in some payware airports installed ontop of MegaSceneryX (SoCal) and MegaSceneryEarth. I have ADE, AFX and some other programs that I believe can fix this. What are the principal steps to fix it? I'd appreciate your advise or links to the tutorials.

sounds like a flatten problem? I don't know exactly what you mean by "bleed through". My interpretation is based on my own experience with MSE where I've had FSX runways (sometimes taxiways but mostly runways) disappear beneath the ground textures. Opening the airport in ADE and tracing a flatten poly around the airport fixes that

Could you please elaborate more, Gaiiden? What are the steps required? Here's my problem:

Do you think it can be fixed by a customer of the payware at all btw?

That's not the issue I was thinking of. Looks like you just have two conflicting sceneries enabled in your scenery library

Interesting that when I install the free scenery of KSAN available at avsim there's no problem.
