I am running FS2004 and for some unknown reason aircraft engines keep shutting down.

Any help would be much appreciated

Need more input .... planes, when they shut down, mixture/fuel flow positions, etc.

All aircraft on ground or in flight. Engines shut down periodically. 

Are you checking that your magnetos (props) or generators (turbos and jets) are switched on? If not, your batteries will discharge after about 10 minutes and switch off the ignition.
