That's great news and no doubt much relief to you in getting the AP to come on and follow the route you've set in the FMC.

Yes, if you click the LNAV and VNAV buttons OFF, you're effectively taking the commanding of those aspects of your flight from the AP and electing to either steer your aircraft manually without the AP at all, or selecting HDG SEL and/or Vert. Speed using the AP.
