I have spent ages getting my groups just right for P3D v4 using the addon organiser. Now with P3D V5, is there anyway to copy all of my groups and sceneries in that format from the V4.X to V5?

not really, no. The scenery elements are identified by title and local path. So copying the group database file would only work if the scenery is installed in the same location as before.

The group definition file is here:

C:\Users\...\AppData\Local\LORBY_SI\P4AO\P4AO_Scenery_Groups_V4.xml

You can theoretically copy it to "P4AO_Scenery_Groups_V5.xml", but before starting P4AO you have to adjust all <Local> paths in the file (using Notepad++) to where they really are in V5. Otherwise P4AO will remove all scenery elements again.
