About half the time I launch Pilot2ATC the Speech Assistant Drop Downs are empty. If I relaunch a couple times all of the categories come back. Any idea what could be causing this?

Those only populate when you are on a frequency that allows interaction, like Ground or Tower.  When you first connect, you are usually on ATIS and would not have anything in the SayIt window.
