Is it possible to make a pop up window for the flaps indicator? I just made one for autopilot. 

Odd request??  Would you also want a popup gauge for your car's speedometer or just glance down and look at it? 🤔

I fly open window so no main 2d panel. I uncheck Main Panel under Views/Instrument Panel when flying, with only the autopilot as window 5.

As I have a 4 monitor setup I use FS Window Manager to display PFD, MFD, EICAS, Radio, ACT on 3 monitors, main monitor is my fly window with only autopilot on it.

OK, now it makes a little more sense!  Could you post your popup text for the autopilot?  It may be a matter of switching out the info for the flaps gauge for the new popup window.

The flaps window appear but boy it is big and heavy blurry you can't read anything on it
