Now that may be the 2% solution.  What altitudes have you been cruising at and at what OAT(s)?  Unless your cruise is at very low altitudes in hot weather they should be closed.  They are normally closed during cruise and descent phases.

I usually cruise at ~7000 ft. I don't think it is that though since 1% is removed after touchdown and the other after shutdown, but I don't know how the logic works in that aircraft.
I should check the CHT next time on descend and make sure it doesn't go down too quickly.

You mean with cowl flaps open?  Your root folder in your BS Baron installation will contain a Manual.  Recommend you review page 90 and take note of the settings for cowl flaps in each phase of flight.

You mean the checklist? (I am talking about the Bonanza, page 90 is an empty page in that manual)

CHT means Cylinder Head Temperature. In the JustFlight video it was mentioned that these shouldn cool down too fast.
I watched the technical video from JustFlight again and noticed this (at 12:45)

There they show that the EDM 800 has a setting that will tell you the cylinder cooling rate. It shouldn't be more than 60° (Fahrenheit I guess)
Tomorrow I should have a day off so hopefully I can practice some of these hints and see if I will do better

I was thinking Baron.  Page 83 for the Bonanza. Note there is a natural level of cooling in the aircraft's design.  Cowl flaps are provided to maintain temp control on the edge (around 240° and above).  That is primarily during taxi, takeoff, climb, and possibly during approach when closer to the ground during hot weather.  It is untypical to need cowl flaps during cruise or descent.  Untypical, not never, but untypical is untypical.
