It would be nice if we could rearrange the way programmed buttons appear in the list.

Simple standard sort by the entire label, alphabetically, ascending. Same as pretty much everything that has a name is sorted on a computer. Just figure out a label syntax that suits you, I've seen people generating multiple "layers" or "groups" that way. Also, don't forget the "Find Button" option in the "Tools" menu - this will automatically scroll the list to the button that is currently being pressed.
