If I want to fly directly from Airport A to Airport B, I always fly next to the direct course on the P2ATC map. I believe this is because the TOD from P2ATC is always calculated slightly offset from the direct connection between A and B. Or is the placement of the aircraft is wrongely calculted?

Sometimes I am then requested by P2ATC to fly a specific heading to get back on course. However, the autopilot is exactly on course.

There can be differences in the interpretation of the aircraft position between P2A and certain SIMs/Aircraft GPS systems.  Just increase the value of "Allowed Course Var" on the ATC tab of settings.  I use 5NM just to avoid these issues totally.
