Now what happens if you place clouds back in the sky?

Did it reappear prior to reinstalling the REX textures (with default clouds) or after reinstalling the REX textures?

I know this is probably a "dumb" question, but are you sure the flight sim is running in 32-bit color mode and not 16-bit?  Sorry, but I had to ask.

Also, are you utilizing 32-bit cloud textures or DXT textures?

Problem solved guys, I again attempted to re-install all the default textures via CD2, CAB3 and re-installed the REX theme and the problem has gone! Thanks for your help
