Can LINDA be used to program some switches, and FSUIPC other switches, at the same time?

Yes.

 

First of all LINDA cannot be used for any rotations (throttles, flaps, etc.).  With buttons and switches you can use LINDA, FSUIPC or even default FSX and any combination.
