Is there a way to start other than on the runway when you select Free Flight eg at a gate or hangar? Also can you change the default aircraft and location for free flight?

Yes to both questions.

 

In the free flight menu screen click the "Change" button beneath the "Current Location" box and select whatever parking spot you desire.

 

You can change the default starting aircraft by starting a free flight with your desired aircraft, then save the flight as the default flight.  Next time you start a free flight, that aircraft will automatically appear.
