This is a known bug that should be fixed in the next update.  As a workaround, in your Airline call sign, only have numbers in the Flight portion of the call sign.  So, some good call signs might be:

American 2354

Speed Bird 453.

where the number is in the Flight box and the words are in the Airline box.
