Where do the files go once they are done downloading via bittorent?

Depends on the setting on your client program.

System specs: Windows 11  Pro 64-bit, Ubuntu Linux 20.04 i7-13700KF  Gigabyte Z790 RTX-4060-Ti , 32GB RAM  1X 2TB M2 for X-Plane 12,  1x256GB SSD for OS. 1TB drive MSFS2020

I meant where do i put the mesh files 

 

I would put them on a separate SSD (in the folder of your choosing) if you have one.  If not then I guess the main SSD in a separate folder, as long as your main FSX/P3D SSD is not going over 80% capacity.

I got them in but all i see is stuff higher than the airport or lower than the airport is there any way to fix it
