Using Pilot2ATC with the A32NX Fly by Wire my transponder keeps changing to random values. If I try to type in the ATC value it either doesn't let me or almost instantly overwrites with random values. I use copilot read back.

 While flying if I manage to put in the correct value I get '<call sign> radar contact' as expected but then the transponder will change to another value on it sown.

Sounds like your aircraft / SIM is not allowing P2A to change the transponder.

Try changing it in the cockpit instead of in P2A.

If flying MSFS, then check that all the ATC Assist options are turned off:

Options -> Assistance->Piloting->Delegate ATC To AI - OFF
Options -> Assistance->Navigation Aids->Route & Waypoints - OFF
Options -> Assistance->Navigation Aids->Taxi Ribbon = OFF
Options -> Assistance->Navigation Aids->Landing Path - OFF
Options -> Assistance->User Experience->ATC UI Panel Open at Start - OFF
Options -> Assistance->User Experience->Show Message Log in ATC Menu- OFF
Options -> Assistance->User Experience->ATC Voices - OFF

I have the same problem. Seeting the transponder code in the cockpit does not work. I'll try your advice  checking the ATC assist options are off. 

In addition to the transponder, The radio frequency changes are also not working properly.

This is actually happening while i flew last night P2A not being used.   It is something wrong with airplane mods or simulator itself FYI
