I currently only have the airports that come with msfs premium deluxe. I'm not sure if airport scenery is going to roll over into the next sim the way aircraft addons is supposed to. As a result I am hesitant to get really crazy with buying a lot of scenery.

Right now I fly the fenix a320 and will likely pick up the pmdg 737. I will also probably pick up the Comanche 250 and maybe the m500.

what are the best airports I should be looking into picking up either freeware or payware? I usually do 2-4 hour flights, so looking for good pairings, decently optimized airports etc.

I'm partial to NYC but in addition to east coast flying I do also fly on the west coast, Europe, Japan, Southeast Asia and to a lesser extent to middle east. I use navigraph etc.

I thought they said that 'most' addons will work in fs2004 rather than just planes.  Flightsim.to has a map so you can look for airports in the area you live or like to fly.  

Where do you live or like to fly, then perhaps we can make a few suggestions as it's no use telling you who my own favourite devs are if they produce airports in a part of the world you are not interested in 

As a broad suggestion, ORBX produce fairly decent stuff all over the world and flightsim.to, apart from having a map have listings of hot files to select from.  Some of the freeware devs are better than the professionals in many cases and I've rarely been disappointed by the quality of freeware I have downloaded.
