Using MSFS Scenario to set up a VFR flight with the subject aircraft, (not using Simbrief), I can't get more than 49% fuel load when I check it whilst on the runway, prior to departure. Even with a very low passenger/luggage load.

Am I missing doing something to get the fuel load above 49%?

Am I correct in that you are trying to set the fuel using the MSFS default load menu? If so, you cannot use that to fuel the PMDG. You can only set payload and fuel using the FS actions menu on the FMC.
