So, this seems to be a problem related to the rudder pedals. We will investigate this with various types of rudder pedals and hopefully fix it for the next update.Just to confirm, can you try completely disconnecting your rudder pedals (both physically and remove all control assignments in FSX / FSUIPC) and see if the autobrakes will work?
