Under the section Air Traffic Control, theres a Tail Number and Flight Number. Is it safe to change this to match my settings in PFPX/TOPCAT?

Yes, but the tail number correlates with the livery usually, so it won't match visually is all.  The flight number is for ATC.

I see, so I will just change it in PFPX to match what it says in P3D then. So that way it will match with the livery.
