When I make a key assignment for Fs2Crew K, D, F in P3D4, these are not saved until the next time I open P3D. How can I avoid this little annoying moment?

You mean like the assignment for AUTOFEATHER ARM/OFF in P3D V4?

I read somewhere if you have gaps in your P3D.cfg file this can cause problems.

Try deleting your P3D.cfg file (make a backup first).. this will give you a fresh P3D.cfg.
