November 8, 201213 yr I get plans of Vroute or my VA, paste them into Electronic Flight Bag without arrivals or departures. Then save in PMDG format from EFB. When I get clearance I enter the SID and rwy in FMC and the same in EFB. Route discontinuitys happen, especially on approaches when vectoring is involved, thes are easy to solve with the charts when you get clearance to arrival by stepping up the direct vectoring, or just use hdg sel. The operating manual says something like that updating the fmc with changes on approach should only be done when workload permits.

You do not need to use company routes, but I find them to be very convenient and not unrealistic for routes I commonly fly. Of course, sometimes you should enter the route manually if you are flying a different leg in order to maintain sharp skills. You can probably generate a route in SimRoutes (i.e., not use someone else's saved route, but enter in your own route based off of a code provided by FlightAware or RouteFinder) and download it in both FSX format and PMDG format. Then you can probably "use" the route with FSX ATC while using it in the FMC as well, if that is your objective.
