Check to make sure that the "model=" statement in the aircraft.cfg file is correct for each of the repaints that are not visible. The two alternatives for the passenger variant are "GE" (for the wingflex model) and "GE_NWF" (no wingflex). The freighter versions are "FGE" and "FGE_NWF". It is worth noting that some cargo versions are actually in the passenger variant folder in my installation. I am not sure why this is the case, but I can confirm that they work.

The reason some cargo versions are in the passenger folder, is that these cargo versions are converted from passenger aircraft - the designators BCF (Boeing Converted Freighter) and BDSF (I have no idea what that stands for...).

BDSF stands for Bedek Special Freighter. Bedek Aviation Group is apparently a division of Israel Aerospace Industries Ltd, and they provide custom freighter conversions for the airline industry.
