FS2Crew controls the doors directly and separately via commands defined in the SDK for the iFly. So FS2Crew doesn't literally press SHIFT E like FSPassengers would be doing, since it wouldn't use the iFly SDK. It's a long shot, but check if you have a key assignment connected to the Air Stairs in the iFly menu (I believe one may be there). If there is such an assignment, try deleting it. There was an issue with the iFly (that was apparently recently fixed) that involved the air stairs being deployed even though it wasn't visible in the model. So maybe your air stairs somehow got out (even though it doesn't show in the model).
