All goes well until Takeoff

Hard to say.

Generally speaking 'System Mechanic' (at least older versions) damages the speech recognition system.

You'd find that the Voice Button won't stay on and voice recognition would not work at all from the start.

You have some other strange issue.

Why not just make a backup copy of your FSX.CFG with all your mods on it.... and then delete the FSX.CFG file.

You can always revert to your backup.

I renamed FSX,cfg as Backup. I started FSX with new cfg.file., then Blue Screen appeared .

I reload the backup FSX.Cfg file and deleted FSX.Cfg file.

Still, all going well until takeoff, then during the climb to archive clean commands I have to click pause and then I can give select VNAV,LNAV, Command A , commands.

Going back to Buttons Version, again,

With fresh Fsx.Cfg ,before I got Blue Screen, I got "SDK Error messages warning and SP error (?)" in Fs2Crew Main Panel bar..

Today I uninstalled Fs2Crew and reinstalled. Still the same scenario. Pause gives perfect VCV.

I wish you test the Pause after takeoff and let see if SET, SELECT and COMMAND commands will be available.
