As the topic says ... i have purchased the full version of the product and really like the spy window, but find it a little frustrating that it closes after 1 minute. Couldn't find in the doc if there's the option to have the spy window open longer.

We close it after 1 minute since some users were leaving it open for extended periods and it was eating up resources. We might extend it to 2 minutes but for now you will just have to open it up again after 1 minute. It was really designed as a test and diagnostics window to make sure everything was up and running OK.

what is the actual benefit of the spy window? is to verify everything is working as it should?

Yes it was designed as a test and diagnostics window to make sure everything was up and running OK, weather updates, testing joystick inputs, MCP controls etc.

We now close the spy window after 2 minutes.

And the FSXTrackIR window? I know I can minimize it, but I hate it cluttering up the command bar ... and if I close it TrackIR stops working...

Yes you need to run TrackIR but it is best minimised otherwise it reduces your FPS.
