Is there any real advantage to running FS2004 in its own partition? Thanks,

Partition, NO... its own harddrive, yes.

If you have to format your system partition for any reason (i. e. OS change), you can keep your FS2004 installation for an easier reinstall. Beyond this, you have better order and shorter defragmentation times. (I defrag my FS2004 partition everytime I make significant changes, like install big sceneries etc.)
